Hi Esher,

Using a 7 day JR Pass will work well for your itinerary. While some travel will not be covered by it (the bus the Shirakawago and local travel in the Hakone Area) you can make good savings with it, compared to purchasing normal tickets.

As for taking the train to Takayama, it is a nice route to travel from Shinagawa. First take the Shinkansen to Nagoya station. From there use the Hida Wide View ltd. Express train to Takayama. Especially the last part is very scenic.

There's a lot to see and do in Tokyo, since you already visit Shinjuku, why not add a visit in to Harajuku and Shibuya as well. These are easy to fit in and make for time well spend.

Hope this helps,
Daniel
