We are in Japan for 13 days, travelling from Tokyo to Matsumoto to Takayama to Hiroshima to Kyoto and back to Tokyo. As we are in Tokyo for 3 days at the start I dont know whether it will be better to buy a 7 day pass which will get us from Matsumoto to Kyoto and then just pay for a ticket back to Tokyo or to buy a 14 day pass.
7 day or 14 day pass?

That's plenty of travel and I can tell you that you can make good savings with a 14 day JR Pass, traveling the route Tokyo - Matsumoto - Takayama - Hiroshima - Kyoto - Tokyo. Additionally the JR Pass can be used for local travel in many instances, so it's handy to have with you.
Also nice to know is that you can use the JR Pass to take the ferry from Hiroshima to Miyajima and the local sightseeing bus in Hiroshima.
