This is a long itinerary, so let's have a look at ticket prices and see what would be the best option. I think a 21 day JR Pass works best, as you will be traveling all the time.

Kyoto - Miyajima ¥ 11,600 (inc. ferry)
Miyajima - Himeji ¥ 8,800
Himeji - Kobe ¥ 970
Kobe - Nara ¥ 1,410
Nara - Osaka ¥ 800
Osaka - Kyoto ¥ 560
Kyoto - Kanazawa ¥ 6,900
Kanazawa - Nozawa Onsen ¥ 7,430
Nozawa Onsen - Nagano (for Yamanouchi) ¥ 710
Nagano - Tokyo ¥ 8,200
Tokyo - Hakone (Odawara station) ¥ 3,740
