However, this tour include Bullet Train that is covered by JR Pass.

We have two questions:

1) Is there any competing tour that does not include bullet train at a lower price?

2) If we choose to go there using the JR Pass, what station should we get off and how easy to get to all 3 destinations?

1) Yes. Look into a Hakone Free Pass:

You can't get to Hakone on a JR train. Only non-JR trains serve the area. If you want to get part of the way on a JR train, you can go to Odawara Station for Hakone. For the Fuji 5 Lakes area, from Shinjuku take the JR Chuo Line to Otsuki Station. See:

To get from Hakone to the 5 Lakes or vice-versa, just click the correct origin in the drop down menu just above the map.

There is no need to have a tour company buy your tickets for you. Research what you want to see and go!
