Two days in Tokyo
Then train from Meguro to Kyoto and general sightseeing for the day
From Kyoto to Fukuoka
Next day a ferry to Busan

The Japan Rail Pass should cover all this except the ferry, correct? And for the ferry I can put in a reservation ahead of time, right?

Hi there!

Yes the JR Pass covers all the train travel between these cities and you would make some nice savings over normal train tickets.

The JR Beetle is indeed not covered, you can make a reservation for it online HERE.
