I spend a week in Japan and I pretend to take a train from Tokyo to Kyoto, then from Kyoto to Nagano and from Nagano to Tokyo. I will use the JR lines from Haneda airport to Tokyo and maybe in Tokyo area or not, perhaps I use the Metro in Tokyo.

Hi there,
I certainly recommend using a 7 day JR pass for your trip. The 7 day JR Pass is about the same cost as a normal return ticket Tokyo - Kyoto using the bullet trains. Any additional travel is what you save, for instance to Nagano.
The JR Pass also can be used on the Tokyo Monorail to and from Haneda airport.
