Okinawa to Hokkaido planning inquiry

hello,
may i please request your suggestions in planning a 2-3 week trip from Okinawa to Hokkaido possibly sometime in september- early november. i have never been to Japan and do not speak Japanese. i would like to travel by train from Okinawa to Hokkaido looking out the window and stopping along the way to explore natural wonders and cultural treasures; that is hiking and bicycling and exploring towns and cities. rather than traveling with a bike, i hope to rent a bike now and then. i would like to stay in modest lodgings such as Japanese travelers on a modest budget might stay at. i would probably like to stop overnight at the end of the day rather than sleep on the train (although that might be nice to try.) i would like to visit some special places rather than trying to see everything frantically speeding from place to place. all i know for certain is that i would like to stay a few days each in: Okinawa; Tokyo; near Mt. Fuji; and in Hokkaido. i will be exploring websites, but as i start considering possibilities, i just wondered whether you all might suggest an itinerary based on train travel and public transportation. (i prefer not to drive.)

The first thing you need to do is study some geography.

Okinawa is a separate island nearly 400 miles from the southern coast of Kyushu, one of Japan's 4 main islands. Obviously there are no trains between them. You can take a ferry, which takes about a full day of boredom, or you can fly. There are many cheap fares available these days, compared to before. The question is where from Okinawa do you wish to fly to?

There are numerous places to see, and good hiking in many. There are some places that rent a bicycle, but not that many given the total number of places to see. Two popular places where renting a bicycle for a day is common is seeing the Kibi Plain, as well as the Shimanami Kaido:
