From Osaka to your hotel you will need to aim for the station Hakone-Yumoto. It can be done entirely by train, however you will have to pay ¥300 for the final leg as it is not covered by the JR Pass. Here's a sample itinerary for you taking 256mins. You can find out more on other options to your hotel here, which also includes travel options from Tokyo - in general head to JR Odawara station on the Tokyo-Osaka Hikari Tokaido shinkansen, where you will be able to transfer for the local line up to your hotel.

Osaka to the Nikko Tokyo is also possible via train taking 229mins. Again, the final leg will have to be via a non-JR line and wil cost ¥310. Here's a sample itinerary.
