2. Tokyo > Kyoto: ¥13020, (165mins, 513km)
3. Kyoto > Hiroshima: ¥10590, (109mins, 380km)
4. Hiroshima > Kumamoto: ¥12770, (106mins, 399km)
5. Kumamoto > Tokyo: ¥25370, (406mins, 1293km)
6. Tokyo > Narita airport terminal 1: ¥2740, (58mins, 79km)

TOTAL: ¥67230 for 6 legs

Assuming you do the trip above, then I would certainly recommend a 14 day rail pass.
